Prof Leong suggested to start the prototying phase by looking at some of the genome data which can be found on the Internet. He pointed out that for prototyping it is not neccessary to get the complete implementation as the purpose of prototyping is to gain a better understanding and hopefully some insights into the problem, hence the prototype should be based on a simplified model of the problem.
As the computation of the genomic distance involves some fairly complex routines, Prof Leong recommends looking at the source code of packages such as GRIMM and GRAPPA.
