As part of the seminar series in the RAS Group, Prof Leong intends to have a series of 3 talks on the area of genome rearrangements. He will check with Dr Bourque on whether he can come and give an introductory talk to this field. After Dr Bourque's talk, Hoang will give a short presentation of the computation of genomic distance and after that I will talk about reconstruction of phylogeny from gene-order data.
Prof Leong also gave us some tips on how to prepare a good talk
Prof Leong reiterated that the purpose of writing up a project plan is that it gives him and Dr Bourque an idea of how we have interpreted some of the things mentioned about the project. Secondly doing the write up will also help us to consolidate the information we have been reading and this will be useful for the final report.
Prof Leong also explained the the aims of the project are what we would like to accomplish at the end of the project while the scope refers to the specific questions that we will be answering or dealing with in the project. Prof Leong suggest we try to limit the scope of the project so that we can examine each part in greater depth. For the section on the project milestones and schedule, Prof Leong suggested that we work backwards from the deadline of the project. He proposed allocating at least 1 month for the write-up so that there will be some buffer time in the event that we fall behind schedule.
For this specific project, there is less focus on the design of the software but more focus on evaluation and evolution of the algorithm. The GUI will most probably be web-based, similar to the web version of GRIMM and MGR.
Once we have completed the project plan, we will need to do a short presentation to the group.
I updated Prof Leong on the papers I have read about modeling of phylogenetic trees and noted that these kind of papers would be useful to Hoang as his project is on modeling.
As a service to the RAS Group, I will work out a simple RNG Class base on S.K. Park's paper.
Prof Leong suggested that we make use of bibliography management software such as Endnote or BibTex to manage the bibliography of the papers we have been reading. He also suggested adding addition fields into the bib entries to include some of our personal comments on each paper.
