Prof Leong suggest that we seek Dr Bourque opinion on whether the parameters we are using in your simulations are reasonable.
[Update 03/03/06] Dr Bourque confirm via email that he feels that they are reasonable.
In the graphs I showed Prof Leong, I plotted percentage of false positives vs rearrangements/edge for each graph and I had several graphs for different percentage of deletions. Prof Leong pointed out that since the purpose of this project is to improve the performance under unequal content, we should plot percentage/false positive vs percentage of deletions instead.
[Update 02/03/06] I have presented the results as percentage of false positive vs percentage of deletions in Experimental results
Besides using simulated data for our experiments, Prof Leong and I feel that we should also have some biological datasets. I was able to located the metazoan mtDNA dataset from http://evogen.jgi.doe.gov/top_level/organelles.html. I will also check with Dr Bourque to see if he can provide us with more biological datasets with unequal content.
Prof Leong brought up an interested suggest of how we might maximize the biological dataset but randomly removing some genes from a real dataset to create unequal content.
[Update 03/03/06] Dr Bourque said that he as a dataset of 4 genomes and a few thousand genes which will be useful for this project.
